Establish the pathogen-host contribution
PLOS Pathogens describes its research criteria in terms of novelty, importance, biological significance, and justified conclusions. A manuscript can be technically sophisticated and still miss if the pathogen biology is incidental.
Ask:
- What does the field understand about the pathogen, virulence, transmission, immunity, persistence, evolution, or host response after this paper that it could not understand before?
- Which experiment or analysis makes that conclusion possible?
- Which alternative interpretation was most important to exclude?
- Does the advance travel beyond the specific strain, model, cohort, or assay used?
If the method would be equally important with a non-pathogen dataset, a methods or broader biological journal may be the better owner. If the biological advance depends on a specific context, keep that context visible rather than claiming universal mechanism.
Build the abstract and Author Summary for different readers
The current guidelines cap the abstract at 300 words, ask authors not to cite references, and advise against specialist abbreviations. It should state the techniques at a useful level without turning into a methods inventory.
A practical abstract sequence is:
- pathogen or host problem;
- unresolved biological question;
- design and evidence needed to interpret the result;
- principal finding with its boundary; and
- biological significance.
The Author Summary has a different job. Write it for an interested scientist outside the immediate specialty. Explain the problem, what the study did, what changed, and why the change matters. Remove unexplained gene names, assay acronyms, and statistical shorthand unless they are the actual subject.
Test the pair by asking a colleague to underline the main conclusion in each. If the underlined claims differ, reconcile them.
Prepare the initial manuscript and figures
PLOS allows DOC, DOCX, RTF, or PDF manuscript files at initial submission; LaTeX manuscripts are submitted as PDFs, with source files needed later if accepted. The current guidance allows flexible initial formatting when the information needed for editorial assessment and review is present.
Make the review file easy to audit:
- use a single-column, double-spaced manuscript with continuous line numbers and page numbers;
- keep heading depth within the current guidance;
- place tables and captions where the guidelines specify;
- cite figures and tables in ascending order;
- upload supporting information separately and cite it clearly; and
- inspect the compiled PDF, including the lower-resolution figure previews PLOS creates.
The compiled PDF is the review artifact. Check that no caption, mathematical symbol, figure panel, or supporting-information link became unreadable during compilation.
Reconcile data, identifiers, and reporting
The guidelines ask for appropriate repository deposits and accession numbers or persistent identifiers where applicable. Build an evidence ledger before upload:

Do not promise “available on acceptance” when the record can be created before submission. If an identifier genuinely cannot be issued until acceptance, follow the current journal instruction and state the plan precisely.
Write the PLOS Pathogens cover letter
The current guidance asks the cover letter to address why the manuscript is suitable and why it will inspire the field and drive research forward. Answer those questions with evidence rather than adjectives.
Use four short moves:
- name the pathogen or host problem;
- state the decisive finding;
- explain the biological or field consequence;
- identify why the result belongs in PLOS Pathogens rather than a general methods or organism journal.
Avoid repeating the abstract, offering unsupported priority claims, or predicting clinical impact the study did not test.
Suggest editors and reviewers without conflicts
PLOS currently asks for suitable editor suggestions and at least four potential reviewers. Build a balanced list across institutions and relevant expertise. Exclude recent collaborators, researchers at your institution, close mentors or trainees, and anyone with a financial or personal conflict.
The best list covers the paper's actual review dependencies: pathogen biology, host response, method or model, and any clinical or field component. A list of only famous names in the broad topic does not help the editor find evaluators.
Common PLOS Pathogens package failures and repairs
These failure patterns connect a visible weakness to a repair an author can make before upload; they do not predict the editorial outcome for a particular manuscript. In our pre-submission review work, the most useful test is whether each biological conclusion can be traced through the decisive experiment, its controls, and the reporting artifact a reviewer needs.
The Author Summary is a jargon-preserving abstract. Rewrite it from the problem outward. Define the pathogen-host question before naming a molecular component.
The headline generalizes from one model. Put the model boundary beside the conclusion and add orthogonal or external evidence where the claim requires it.
The data statement and identifiers do not match the paper. Resolve every identifier from a clean browser session and trace each headline figure to its data source.
The cover letter argues importance without a field consequence. Replace “novel and significant” with the concrete decision, mechanism, or research direction that changes.
Worked example: method novelty versus pathogen insight
A model may predict host-response states more accurately than a baseline. That is not automatically a PLOS Pathogens contribution. The stronger paper uses the model to expose a reproducible host-pathogen mechanism, validates it experimentally or in an independent cohort, and states where the inference does not generalize. The method enables the advance; it is not the entire biological story.
