Quick answer: Write the Methods section as an auditable path from research question to design, sample or materials, procedure, measurement, and analysis. Include enough detail for a qualified reader to understand what was done, assess bias, and reproduce or appropriately reuse the work. Inputs and expected output
Gather the protocol, preregistration or analysis plan, ethics record, instrument and reagent details, data dictionary, code, and the reporting guideline appropriate to the design. The output is not “all procedural detail.” It is the shortest complete account that lets a qualified reader reconstruct the decision path.
Draft in dependency order
- Name the design and setting.
- Define the population, sample, materials, or corpus and the unit of analysis.
- State inclusion, exclusion, assignment, and stopping rules.
- Describe procedures chronologically, including deviations that affect interpretation.
- Define outcomes, variables, coding, or measurements before analysis.
- Explain the primary model, uncertainty, assumptions, missing data, and sensitivity checks.
- Add ethics, registration, data, code, and reporting information where applicable.
- Check that every result has a Methods path and every method has a reason to appear.
Use reporting guidelines as coverage checks, not as prose templates. CONSORT, STROBE, PRISMA, ARRIVE, COREQ, and other guidelines solve different design problems; choose the one that actually matches the study.
Worked example: turn a vague method into an auditable one
Weak: “Samples were collected and analyzed using standard methods. Differences between groups were tested in R.”
Stronger: “We enrolled consecutive adults admitted to two hospitals between January and June 2025 who met the prespecified diagnostic definition. Two blinded assessors independently scored the primary imaging outcome; disagreements were resolved before analysis. We estimated the adjusted mean difference with a linear model containing age, site, and baseline severity selected in the registered analysis plan. Missing covariates were handled with multiple imputation, and complete-case results were retained as a sensitivity analysis.”
The revision identifies who, where, when, how the outcome was measured, which model answered the question, and how missingness was handled. It still needs study-specific sample-size, ethics, software-version, and protocol details where those affect reuse.
Decide what to cite and what to describe
Cite a published method when it establishes provenance. Also describe any modification, parameter, material, version, or decision that changes the result. “As previously described” is insufficient when the cited paper is inaccessible, the protocol changed, or a reader cannot tell which branch was followed.
Keep interpretation in the Discussion section. Methods can justify a choice, but they should not argue that the result proves the hypothesis.

Submit if a qualified reader can reconstruct the unit of analysis, sequence of procedures, measurement rules, exclusions, and analysis without guessing which version was actually used. Hold if the protocol and manuscript disagree, independent replicates are unclear, outcome definitions appear after results, or code and prose implement different models.
